The main office of the Royal Netherlands Embassy in South Africa is located in Queen Wilhelmina Avenue, Pretoria. As already mentioned, the Dutch Embassy in South Africa has a number of departments. The Department of Consular Affairs handles consular services and provides information to Dutch citizens currently in South Africa. Consular services include Dutch driver's licenses, registering a dutch citizen in South Africa and providing information on elections. The Embassy's consulate department also deals with visa applications. Those applying for visas to Netherlands will have to appear in person at the Dutch Embassy in South Africa. However, those who have already received a Schengen visa in the past 3 years can simply send their application by means of an authorized travel agent.

Another department of the Royal Netherlands Embassy in Pretoria is the Economic and Trade Section which promotes commercial as well as economic relations between Netherlands and South Africa. This section provides information on the economy of the Netherlands, various policies, export, investment, growth sectors, potential business opportunities and so forth. The Agricultural Department or section of the Dutch Embassy has been put in place to promote agricultural business between the two countries. This section is responsible for the analysis and interpretation of agricultural subjects including government policy, food security, agricultural areas and more. Other departments of the Royal Netherlands Embassy in South Africa include the Political Section, General Affairs, Defense Section and Culture & Press.
